When setting up trade slaves there are certain commands that appear as "dock at unknown base" or "war to unknown galaxy". these often showed up before you physically docked in a base or warped into a galaxy in C1, however, that does not remedy the issue in C2 and the slaves simply ignore the command and move to the next available task.
